These aren't exactly tailored to your question, but I'd obviously already made them for something similar, so hopefully they help clear some stuff up rather than make it more confusing. The main thing to start out with on any uncolored art is; set the original image (the lineart/ink) to 'multiply' and then every normal layer of color you want to put down goes UNDER the lineart in the layers panel. Let me know if you've got any other questions.
